Just bought 2007 Super Duke...lot's of questions!

I have owned two R1s, a CBR 1000 (current model), Hyabuasa, Speed Triple and I wanted a bike that was fast and comfortable.
1. The Super Duke I bought is 100% stock. The engine seems really corked up. What is recommended?
2. Bike is not as fast as I had anticipated. See #1.

No doubt this has been asked many times, I tried searching and didn't find what is likely there.
