when switching the ignition on the fuel pump goes through initialization, pumping some fuel in... it sounds like the bike will run on that fuel, and once it's gone, she dies, and has no fuel to restart untill you reinitialise the pump...
it could be a big air bubble in the pump, or fuel filter? or maybe the line is pinched/partially plugged? maybe, since you run her almost dry, some crap from bottom of the tank made it in and dirtied the filter? hard to say, i'm just throwing some ideas that make sense to me...
